Check out the Access Checker Web Part: http://accesschecker.codeplex.com/
You get a hierarchical view of the site collection AND you can see where permissions are being inherited or not. You can also check permissions for AD users.

I have everything running off our SQL 2005 database now from the SQL 2000 database. But, I noticed that all the custom Alert templates we have did not move onto our new installation on WSS 3.0.
